I don't know if any department-wide polygraph policy has been promulgated for the Department of Homeland Security (DHS). As you'll recall, DHS was put together in an ad hoc fashion shortly after the events of September 11, 2001. It's a conglomeration of previously existing agencies, which had, and seemingly continue to have, different policies when it comes to polygraph screening.
For example, when the Secret Service was moved from the Treasury Department to DHS, nothing seems to have changed regarding its polygraph policy. Applicants must pass the "Law Enforcement Pre-Employment Test" (LEPET). You'll find the examiner's guide for this polygraph screening format here:

The U.S. Border Patrol has begun polygraphing
some applicants (https://antipolygraph.org/forum/index.php?topic=3971.msg30030#msg30030) and eventually plans to polygraph all. While we haven't received confirmation, it's likely that they are also using the LEPET.
By contrast, other DHS component agencies such as the Coast Guard and Transportation Safety Administration do not have a pre-employment polygraph requirement.

Actually, the position I had in mind was a counter terrorism analyst with a contractor that works for DHS. The position, calls for an initial Secret clearance, but I would imagine it would be upgraded in time.... Would there be a poly there?

As a federal contractor, it is certainly conceivable that you might eventually be asked to work on a project that would require your consent to polygraph screening. But polygraph screening is not necessarily a requirement for being granted a higher level security clearance.
