what effects, if any, can something like having fibromyalgia have on the outcome of a polygraph?

roselawn,

There are no studies on the effects of any medical condition on the outcome of polygraph tests. So anything anyone might say about the effects of fibromyalgia (http://en.wikipedia.org/wiki/Fibromyalgia) on polygraph results would be speculative.

More importantly, polygraphy has not been proven through peer-reviewed research to reliable perform at better-than-chances in people who do not suffer from a chronic or acute medical condition, let alone those who do. See Chapter 1 of The Lie Behind the Lie Detector (http://antipolygraph.org/lie-behind-the-lie-detector.pdf) for more on the scientific status of polygraphy.
