FBI failure, already had a clearance, another coming up

So I have had a TS/SCI for about 7 years and recently got out of the Army. I secured a job (so I thought) with the FBI being an Operations Supervisor. I failed the poly for as the examiner called it "suspicious terrorist activity" on teh portions where it asked if I funded or helped terrorists. I was deployed to Afghanistan every year from 2007-2010 and had issues with talking abotu terrorism and such and explained that to him. He wasn't entertained (I caught onto his BS because I did interrogation stuff when I was in). He was trying to ego-up and ear-down for a while and we jsut left it at that. So i got the rejection letter due to a DI poly. What happens now with my clearance? Am I doomed from other jobs? 
I take a poly in a couple of weeks with a police department, I requested a waiver because I have worked with polygraphs and federal polygraphers while deployed.
My questions are:
Has anyone had success requested a waiver for polygraph froma  police department?
Am I truely screwed for failing this FBI bullshit poly?

Police Departments don't have access to FBI polygraph examinations.  Other Federal Agencies do have access to failed polygraphs at the FBI.  If you are applying for other jobs in the federal sector, you may have a problem, jobs in state and local government should be no problem.  If you were  honest don't give up your dream job, go for it.  A failed polygraph is not the touch of death.

It can be.  Like you can fail a poly, have the agency deny your clearance/sci-access, which subsequently is reported to other agencies, who will then yank your current clearance if you have one because the agency denial will put an "incident report" in your file, you then lose your current cleared job/contract because of this, and then no other agency or contractor wants to hire you because of this incident report,  so then your only hope is to fine uncleared work...until your poly appeal comes through, assuming you appeal, which can take years.  With that failed poly and incident report on your file, to the clearance world you are the uncleared reject.  You are the red-headed bastard unbaptized stepchild that nobody wants.

It's not the end of the world, like others here purport. I had my security clearance denied for ridiculous reasons with the FBI; the decision was biased. I am still fighting it and I would always recommend people fight such denials (unless of course the denial was truly legitimate). In your case, it would have been wise to contest is possible, or ask for a re-test. The reason why I say it's not the end of the world, is that several months after our consistently biased Bureau denied me a clearance, I received a TS with DOS; DOS was well aware of the denial and not surprisingly, did not share the FBI's 'concerns'.

Isn't there a large civilian job market out there for those holding TS/SCI clearances?  I believe that there are even sites on line seeking applicants that already hold high-level clearances? Undecided
